Storage cleanup deletes ignored nested repositories and their uncommitted files even when the outer worktree has a clean Git status.
Change
Reuse the existing directory traversal to retain worktrees containing independent .git entries, bare repository layouts, or an incomplete inspection. Registered submodules keep their recursive safety checks. Inspect pnpm virtual stores while preserving their byte-accounting exclusion; orphan reporting stays measurement-only.
Verification
Follow-up head bf4a1a6bd9: merged main ed44f251d8 without conflicts. Excluded pnpm stores now use directory entries to inspect marker names and queue only directories, avoiding explicit metadata probes for excluded files. The existing accounting test reproduced the stat-call regression before the fix; existing store fixtures now exercise both clones and linked worktrees. Both independent reviews found no remaining findings on this head. Blacksmith vp run check:changed passed format, lint, both knip passes, GraphQL generation, three package typechecks, and all 133 cleanup tests. Final-head CI is pending.
Updated head 74a933cd0f: merged current main (becf853defb6) without conflicts. Follow-up guards case-fold Git markers and allow registered legacy submodule stores while preserving recursive safety checks.
Both uppercase linked-worktree cases and the legacy nested-submodule fixture failed before the correction. Blacksmith then passed all 132 cleanup tests and vp run check:changed: format, lint, both knip passes, GraphQL generation, three package typechecks, and all 132 adjacent tests. Two independent GPT-6.1-Sol reviews found no remaining blocker or should findings on this head. CI passed all 30 checks on that head.
On current main (b16728af84), all seven regression cases failed because cleanup removed the checkout.
Blacksmith: all 130 cleanup tests passed, including both keep policies, nested clones, bare repositories, and linked worktrees, pnpm stores, registered submodules, and unreadable directories.
Blacksmith vp run check:changed: formatting, lint, both knip passes, GraphQL generation, both affected typechecks, and 128 adjacent tests passed initially. After the bare-repository follow-up, vp run check:changed HEAD passed all the same checks and 130 tests.
Both bare-repository policy cases also failed before the follow-up guard.
Independent review found the bare-repository gap and an old-form submodule regression. Both were reproduced and fixed in the existing tests. Final scoped checks and all 130 tests passed, including removal of clean submodules with embedded .git directories. Review was bounded to one round plus one follow-up.
Previous-head CI passed, including build/typecheck, lint, and all eight server test shards. GitHub reports clean mergeability and no unresolved review threads. A superseded fingerprint run was cancelled; its replacement passed.
Previous-head Macroscope review approved; CodeRabbit completed with no actionable findings. The old-form submodule thread was addressed and resolved.
No UI changes. Linux real Git/filesystem fixtures were exercised through StorageCleanup.runNow; production cleanup, Windows/macOS, and an integrated client/provider flow remain unverified.
Inspection is a pre-removal guard, not atomic against external filesystem changes. Existing scan/time limits retain checkouts when inspection cannot finish.
Runtime transcript (real Git/filesystem fixtures through StorageCleanup.runNow):
main: clean outer status; ignored nested checkout => removed
fix: ignored nested checkout => kept; uncommitted contents preserved
bare guard: ignored bare repository => kept under both policies
inspection failure => kept
clean registered submodules, including embedded .git => removed

Walkthrough
Worktree measurement now returns byte counts and inspection reasons. It detects nested Git repositories and incomplete inspections. Cleanup retains worktrees when inspection finds a nested repository or cannot complete.
measureWorktree returns structured results and checks registered submodules and nested repositories. Tests cover ignored nested repositories, pnpm-store paths, hardlinks, and legacy submodule layouts.
Cleanup decisions from inspection results apps/server/src/storageCleanup.ts, apps/server/src/storageCleanup.test.ts
Cleanup retains worktrees when inspection reports a reason and uses measured bytes when inspection succeeds. Tests verify retention and measurement values when inspection fails.
pingdotgg/t3code#23866 — Reports cleanup deleting a nested repository and its uncommitted files. This change adds checks that retain worktrees containing nested repositories.
Possibly related PRs
pingdotgg/t3code#24061 — Adds nested-repository inspection and an incomplete-scan guard, which this change extends.
The change protects nested repositories, but cleanup may still retain an eligible worktree when a very large pnpm store exhausts inspection limits. This bounded risk does not appear to block merging.

Macroscope's review found this PR requires human approval — The production cleanup path now performs broader Git/filesystem inspection and changes incomplete inspections from deletion to retention, materially changing data-preservation behavior. The PR also adds a file-level static-analysis suppression for a native Node import.

!inspectRepositories` so enabling `inspectRepositories` discovers repository
markers without probing every entry in the pnpm virtual store. Use a

verified as-is at bf4a1a6bd9a0c54ec6db498cf31ef4b3c4e5d4eb on a linux boat vm. baseline was github/main at f6d3700ac3. installed both with vp i, ran one background dev server at a time, and drove the real web app using playwright from repo dependencies and /usr/bin/google-chrome.
added a real git project through the app and created new worktrees using codex gpt-6.1-sol turns in the composer. the agent created an ignored independent nested/ repository with committed history and an uncommitted precious.txt containing KEEP-ME-25241. the outer git status was clean. no mocks, replay turns, fixture writes, or demo data were used for these scenarios.
used settings > worktrees > advanced > delete settled worktrees = 0 days, settled the threads, then ran settings > maintenance > delete now after the grace period. both servers were restarted with their state preserved to release live provider processes; cleanup had correctly kept the live session beforehand.
main reproduced the bug: 1 removed, 0 kept, and the entire worktree including the nested uncommitted file disappeared.
this head kept the worktree with Contains a nested Git repository. both Uncommitted changes and Edited tracked files keep policies preserved the nested file.
nearby behavior: a clean settled control worktree was removed by the real cleanup worker after restart. a separate worktree with an uncommitted tracked readme edit was kept with Has uncommitted changes (1 file).
a follow-up codex gpt-6.1-sol turn in the original thread successfully read KEEP-ME-25241 after cleanup, reported ?? precious.txt in the nested repository and a clean outer status.
blacksmith: vp i && vp test run apps/server/src/storageCleanup.test.ts passed all 133 tests. the existing head has 30/30 ci checks passing. no source changes or pushes were necessary; check:changed was not rerun for this verification-only pass.
after: nested repository and tracked edit are retained.

native ios/android, electron shell behavior, macos/windows filesystems, remote/relay/tunnel connections, and other providers were not exercised on this linux web pass. bare repositories, linked nested worktrees, pnpm stores, registered submodules, and inspection failures passed existing automated coverage but were not separately recreated through the running client. deletion/merge/inactivity triggers were not individually exercised; this pass used settled-thread cleanup and the shared removal path.

Runtime transcript (real Git/filesystem fixtures through
StorageCleanup.runNow):Scope and approval
This is a focused data-loss fix for the cleanup behavior reported in https://git.cafe/pingdotgg/t3code/issues/23866. Maria authorized taking over https://git.cafe/pingdotgg/t3code/pulls/24061 and preparing this PR for merge. The scope stays limited to nested-repository retention and its existing cleanup tests.
Takeover
Replaces https://git.cafe/pingdotgg/t3code/pulls/24061, with thanks to @nateEc for the original implementation.
