fix(server): removing a failed clone no longer leaves a stuck banner - #24915
Removing a project whose clone failed could leave a "Failed to clone" banner that never goes away. The server deleted the project, then dropped the in-memory clone record. If the client disconnected between those two steps, the record survived until the server restarted. Remove then failed with "Failed to mutate project" (the project was already gone), and the record kept ~/<repo> reserved, so re-adding the repo there was refused. I hit this on a heavily loaded remote environment whose connection dropped mid-click.
mutateProjectWithClone runs the delete and the clone discard as one uninterruptible step, the same guarantee ProjectCloneTracker.start already has. The WebSocket handler and the HTTP project API both use it. The HTTP API previously never discarded the clone record.
Not covered: MCP t3_project_delete calls ProjectService.delete directly and still skips the discard. Fixing that means moving the cleanup into ProjectService, which is a larger change.
ProjectMutation.test.ts interrupts a delete after it commits and checks that the clone record is still discarded. It fails without the fix.

Macroscope's review found this PR approvable — This is a localized server bug fix that makes existing clone cleanup survive client disconnects during project deletion, while leaving create and update behavior unchanged. It adds a focused regression test and does not alter schemas, defaults, or sensitive infrastructure.

Walkthrough
Project mutations now use a shared wrapper. It delegates non-delete mutations and discards clone tracking after successful project deletion. The HTTP, WebSocket, and MCP project mutation paths use the wrapper.

Summary
Deletion wrapper and interruption test apps/server/src/project/ProjectMutation.ts, apps/server/src/project/ProjectMutation.test.ts
Adds mutateProjectWithClone to run deletion and then discard the project’s clone record. The delete-and-discard pipeline is uninterruptible. A test checks clone discard when interruption occurs after the commit signal and before deletion completes.
Routes project mutations through mutateProjectWithClone in the HTTP, WebSocket, and MCP paths. The MCP deletion test checks that the deleted project ID is passed to clone discard.
Successful project deletion cleans up clone tracking. No merge-blocking risk was identified.

Run clone cleanup at the committed-delete boundary.
ProjectService.delete calls readCommitted after commit. A ProjectStoreV2.get failure can therefore reach mutateProjectWithClone after the delete is durable. The success-only Effect.tap then skips clones.discard. The tracker retains the failed entry and rejects another clone that uses the same destination path.
Invoke the discard callback immediately after commit. Keep it after child deletion and other pre-commit checks so failed deletes do not discard a live clone.

Move clone cleanup from the success-only `Effect.tap` in
`mutateProjectWithClone` to the committed-delete boundary in
`ProjectService.delete`. Add and pass a committed callback through
`projectMutationOperation`, and invoke it immediately after `commit` so cleanup
still runs if `readCommitted` fails; keep it after child deletion and pre-commit
checks so failed deletes retain the clone.

@coderabbitai On the outside-diff finding about running the clone cleanup at the committed-delete boundary (ProjectMutation.ts:70): declining.
The gap only opens if readCommitted fails right after commit succeeded against the same SQLite database. Nothing after the commit can realistically fail: settings cleanup already catches its errors, and enrichment invalidation only touches memory. If that read does fail, the server has bigger problems than a stale banner. Closing this gap would add a post-commit callback to ProjectService.delete's public input for a single caller.
A cheaper alternative, discarding on any failure, isn't safe. discard interrupts the clone and deletes its destination folder, so a delete that fails before committing (for example ProjectNotEmptyError without force) would wreck a clone that is still in use. Discarding only after a successful delete is the deliberate trade-off.
@dw3105 Understood. mutateProjectWithClone runs discard only after deletion succeeds and makes that sequence uninterruptible.
I accept the deliberate trade-off. Running destructive cleanup on every failure would be unsafe when deletion fails before commit. The residual post-commit failure case does not justify adding a callback to ProjectService.delete for this PR. I will not pursue that recommendation.

# T3 Code
## A note from Theo
Channel both "measure twice, cut once" and "yagni". Fight scope creep. Try to honor the dev's intent in both a minimal and realistic fashion.
Deleting a project committed before its in-memory clone record was
discarded, so a client that disconnected in between left a "Failed to
clone" banner that Remove could no longer clear. The delete and discard
now run uninterruptibly, and the HTTP project API discards too.

t3_project_delete called ProjectService.delete directly, so an agent removing
a project left its clone record behind and the stale banner stayed. Route it
through mutateProjectWithClone like the WebSocket and HTTP transports.
