fix(server): stop PR lookups in emptied worktree folders - #24803
A thread whose worktree folder still exists after its .git was removed keeps running git in that folder: PR discovery and the per-minute auto-settle sweep both checked only that the folder exists, so every pass failed with GitManager.branchPullRequest.remotes … not_a_repository (#24797).
Change
Both ThreadPullRequestService (PR discovery) and ThreadSettlementService (auto-settle sweep) now check for <worktree>/.git instead of the folder. Without it they use the existing project-root fallback, as they already did for a missing folder. Linked worktrees (.git file) and regular clones (.git directory) keep their own directory. When .git cannot be checked (for example EACCES), both keep the worktree and handle git's result there normally; if git fails in that worktree, the sweep skips the thread instead of settling it from the project root.
A thread whose worktree folder still exists after its .git data is removed repeatedly runs PR discovery in a non-repository. Reproduced on current main by creating a branched worktree thread, removing its .git file while retaining the empty folder, and refreshing: the server repeatedly logged GitManager.branchPullRequest.remotes … not_a_repository.
Change
Check for the worktree's .git file or directory before choosing it as the PR lookup directory. When absent, use the existing project-root fallback. Valid linked worktrees and regular repositories retain their own lookup directory.
Triaged bug via the automated issue flow. This is a focused correction to the existing missing-worktree fallback.
Verification
Red regression on 0da3aa95d9: the focused service suite had 1 failure and 6 passes; expected lookup cwd /workspace/project, received /workspace/worktree.
Green on d9033f42f3: vp test run apps/server/src/orchestration-v2/ThreadPullRequestService.test.ts — 7 passed. Repeated after integration with current main (already up to date): 7 passed.
Server typecheck: tsc --noEmit -p apps/server passed. Scoped lint on the changed files reported only the pre-existing unused layer warning.
Two independent reviewers returned MERGE; proof audit pass 2 returned SUFFICIENT and independently matched all nine transcript timestamps, paths and outcomes against the raw trace.
Real dev server and authenticated browser on Linux, using isolated task state and real Git repositories. Before: a96cf0818e; after: d9033f42f3.
Evidence index, reproduction procedure, empty visual matrix. Server-only change; no render paths changed. Runtime transcripts prove local Git lookup behavior; they do not claim remote PR API results. macOS and Windows were not run; no platform-specific code changed.

Takeover
Taken over from @juliusmarminge. The original fixed PR discovery only; the takeover applies the same .git check to the auto-settle sweep, which kept the not_a_repository flood going for any thread nobody settled by hand. A .git probe error keeps the worktree in both services, so an unreadable worktree neither settles without its branch recheck nor stops a branchless thread's stale PR from clearing. Main merged in.
Evidence
Server-only change; no render path, so viewport, theme and pixel diffs do not apply. Rows R1–R6 are timestamped runtime transcripts from the real built server (node apps/server/dist/bin.mjs start --log-level debug, fresh isolated T3CODE_HOME, T3CODE_DEV_SEED=0, same driver on both sides, synthetic git repositories). R7–R8 are labelled service-harness recordings of the probe-error paths (actual services, mocked filesystem and git), which the real server cannot be seeded into.
Environment: Linux 6.1.102 x86_64, Node v26.12.1, Git 2.43.0. The synthetic origin makes the later GitHub API lookup fail on both sides, so the transcripts prove the local git cwd choice, not remote PR results.
What else changed: R1 and R6 differ as intended. In R6 the after side's periodic lookups hit the existing branch lookup cache once local git succeeds. R2–R5, R7a–c and R8a–b have the same outcome on both sides. Timestamps, PIDs, ports and generated IDs differ.
Tests: ThreadPullRequestService.test.ts 11 (one cwd table: linked worktree, folder without .git, .git probe error, missing folder), ThreadSettlementService.test.ts 32; 43/43 pass. With the services reverted to main, the folder-without-.git and settlement cases fail; the discovery probe-error case fails on 64b3c2c.
vp run check:changed on 8d6e64c6c2: format, lint, knip, graphql, typecheck (3 packages), tests (3 files) pass.
Earlier takeover rounds: three review rounds on 4c4e656–1543555c8c; their findings (settlement sweep still flooding, probe error read as absent, merged PR settled without recheck) are fixed.
This round, review 1 on 64b3c2c: A and B MERGE. Evidence capture then showed a discovery .git probe error dropped the whole group, so a branchless thread kept a stale PR; fixed in 8d6e64c6c2 with a test.
Review 2 on 8d6e64c: A and B FIX_FIRST on evidence and description only (R8 captured on the old head, body describing discovery only); recaptured and rewritten above. No code findings.
Review 3 on 8d6e64c: A and B MERGE, no findings beyond body wording (fixed).
Proof audit pass 1: 11-row matrix SUFFICIENT. Pass 2: R1 and R8b independently rebuilt with zero behavioural delta; caption and matrix wording corrected for this head (recordings unchanged); final verdict SUFFICIENT on all 11 rows.
CI on 8d6e64c: green (Build and Typecheck, Check and the rest; preview deploys skipped).
SENSITIVE: no. DECISION: no.
Not covered: a .git file whose gitdir: target is gone still passes the check (unchanged from main). macOS and Windows not run; no platform-specific code.

Macroscope's review found this PR approvable — PR discovery and automatic settlement use the project-root fallback when a worktree’s Git metadata is missing. Valid worktrees retain their lookup directory, and probe errors preserve the existing branch recheck safeguards.

Walkthrough
The pull-request and settlement services check for a .git entry before using a worktree for branch pull-request discovery. If the entry is absent or a filesystem error occurs, they use the project workspace root. Tests cover linked, non-Git, and missing worktrees.
Both services check for a worktree .git entry before selecting the Git working directory. If the entry is absent, or a filesystem error occurs, they use the project workspace root. Tests provide the Path dependency and verify directory selection.
pingdotgg/t3code#24390 — The change uses the project workspace root when a worktree lacks a valid .git entry, but does not recreate the worktree or change storage-cleanup handling.

pingdotgg/t3code#24398 — Both changes address worktree directories that exist without a valid .git checkout. This PR falls back to the project root for pull-request lookup; the linked PR removes leftover folders and recreates the checkout.

Explanation
Issue #24797 permits checking for <worktree>/.git before selecting the lookup directory. ThreadPullRequestService and ThreadSettlementService now use the worktree only when that entry exists. Both fall back to project.workspaceRoot when the entry is absent. Tests cover a linked worktree, a folder without .git, and a missing folder. The optional “worktree missing” display and the alternative retry threshold are not required.

Replace the PR's bespoke emptied-worktree test with one parameterised
sweep over a thread's worktree state: a linked worktree (.git present)
looks up in its own folder, while a folder without .git and a missing
folder both fall back to the project root.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
The settlement sweep picked its PR-lookup cwd with the same folder-exists
check, so a worktree folder without .git still failed every minute with
not_a_repository. Use the worktree only when <worktree>/.git exists.

A failed .git probe (for example EACCES) was read as "no .git", so the
sweep looked the branch up from the project root and could settle the
thread. Log and skip that thread instead; a missing .git still falls back.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
Skipping the thread left no lookup directory, so a thread with a merged
linked pull request settled without its branch recheck. On a failed .git
probe keep the worktree instead, as main did: git fails there and the
sweep skips the thread, linked or not.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
A failed .git probe aborted the discovery group, so a branchless thread
with a stale branch pull request was no longer cleared. Treat a probe
error like the settlement sweep does: keep the worktree as the lookup cwd.
