This PR is mostly ledger work, plus one behaviour-preserving refactor (dc471e1d6, reviewable on its own). The branch is not claude/**, so it needs a PR either way.

Draft-queue sweep (2026-11-05)

A read-only audit compared all 280 drafts against the Mind ledger and GitHub commit/PR/code search. The human approved every closure.

Closed: 27 drafts, each with a record in complete/2026/11/ that cites its evidence:

  • The first check-in found 5. The organ-repo sweep found 4 more. The library and workspace sweep found 18 (f5d320519).
  • Some examples: PyAutoFit#1556 and #1686, PyAutoLens#798, PyAutoNerves#169 and prompt: shelve euclid-eceb-editorial-revision — untrackable, retired from the board #203, autolens_profiling#518, autocti_visualization#8, PyAutoPulse#84, Brain #563/#564/docs: autonomous orchestrators p3c — sandbox is a test marker only #526.
  • Superseded rather than shipped: the numba gate retune (replaced by the PyAutoArray#632 cost model), the Eyes multi-galaxy/group-cluster galleries (by human decision), and the DR1 rgb-flip draft (the human superseded it on 10-30).
  • nautilus-ep-use-jax-guard: the crash path is gone since PyAutoFit 196abf39a (is_jax uses getattr), but the EP regression test was never added. The record notes this.

Re-scoped: 24 partly-done drafts. Each gains a dated "what is left" section (Done / Remaining); titles and intent are unchanged. One of them is the high-priority eyes_cluster_visualization_group_render_every_cl, now down to the A2744 zooms and the viz_manifest cluster rows.

Pointers updated:

  • active/gradient_correctness_sweep.md item 10 is marked shipped.
  • The likelihood-lifecycle ledger points at the record that now holds the approved designations.
  • output_summary.md and brain_board_follow_ups.md point at their closed parents.

Re-sized: repos_sync_check_dedup.md was re-sized. The human chose option (a), implemented below.

Dashboard regenerated with the PyAutoBrain#588 census fix (epic surveys, reviews and reports are no longer backlog items): 286 → 239 prompts, 31 → 5 hygiene flags. Merge #588 first, or Mind main's dashboard_refresh will re-add the 29 epic companion files.

Root cause, for the record: sessions merge without running the Mind close-out step. Several records carry a duplicate of an existing draft as their "original prompt", and this morning's batch proposed two drafts that had already shipped.

Refactor (dc471e1d6): repos_sync_check_dedup, narrowed scope

A single OptInBlock dataclass now drives both the drift check and --write for the three opt-in AGENTS.md blocks: map, history and remote. check_map_blocks, check_history_blocks and check_remote_blocks remain as thin wrappers. These stay explicit: the deliverable, filing and standards blocks, the hooks, and the mode-gated writers.

Witness: byte-identical before and after for:

  • --check on the live workspace
  • --write on a scratch copy of the workspace
  • the follow-up --check
  • the files --write produced

The new tests/test_repos_sync_opt_in_blocks.py pins the shared contract for each block.

Validation

  • lifecycle.py check --paths OK on every commit.
  • Mind suite: 725 passed, 1 failed. The failure, test_session_bootstrap.py::test_the_hook_survives_an_unwritable_tools_dir, also fails without these changes: root in the container can still write a chmod'd directory.
  • Separately, test_repos_sync_root_default.py fails if PYAUTO_ROOT is exported in the shell. A Brain CLI run exported it in this session. The test passes with it unset; the test probably needs to clear that variable itself.

draft/refactor/pyautomind/repos_sync_check_dedup.md can be closed at /prm.

Narrowed scope (option a of the 2026-11-05 re-size): the three opt-in AGENTS.md
blocks share one declaration; check_* names stay as thin wrappers. Deliverable,
filing, standards, hooks and the mode-gated writers stay explicit.

Witness: --check on the live workspace, --write on a scratch copy of the
workspace, and the post-write --check are byte-identical before/after, as are
the files --write produced. New tests/test_repos_sync_opt_in_blocks.py pins the
shared contract per block. Mind suite 725 passed, 1 pre-existing failure
(test_the_hook_survives_an_unwritable_tools_dir, red without this change —
root in the container can write a chmod'd dir).

Each record cites its evidence. Partly-done drafts gain a dated 'what is left'
section (Done / Remaining); titles and intent unchanged. Live pointers updated
in active/gradient_correctness_sweep.md and the likelihood-lifecycle ledger.
Dashboard regenerated with the epic-companion census fix (PyAutoBrain#588):
backlog 286 -> 239 prompts, hygiene flags 31 -> 5.

Conflicts were only generated files (complete/index.md, dashboard.md/.html,
state.json), regenerated from the merged tree. active.md on main carried a
double blank line before ## autonomous-orchestrators-p4c (from 49c8d9c), which
broke test_the_real_registries_round_trip_through_split; collapsed to one.
